Herbicides can be selective or broad range, read the label directions closely before purchasing.
It is worth the extra money to buy compost or composted manure ($40 per cubic yard). The composting process kills most weed seeds and reduces some of the manure smell.
If you will be digging out the flowers, you might as well dig out the manure too. You can mix some topsoil and compost to build up your flower beds, maybe mix in a small amount of manure too. It also works to plant flowers into straight compost, some settling will happen.
Pile up the old manure in a heap so it can compost for a summer or a full year.
