Does any one have a good way to aling a 2 stage clutch, have a picture of a tool in the IT manual but figured a machine shop would charge a bundle, and it's not something i would use all that much.

Matt,
I have used an extra dual input shaft assembly to align the clutches. You can get one at a tractor junkyard for very little $ but since you may only use it once every 20 years it may not be worth it. You can also remove the input shaft assy. from your tractor to align the clutches. If you havn't already done so, it is a good idea to remove the shafts to replace the two seals anyway. I would do this as a matter of principle because those seals will develop a leak after twenty years of use or even just sitting. When you have the shafts out, align the clutches, replace the seals and then reassemble. You can get the seals at your local parts house since they are just standard seals. In lieu of the shaft or a tool, it is not that difficult to align the clutches closely enough by eyeball since the play in the shaft bearings will allow some misalignment. Good luck.
