O/T: flushing fuel system (truck)

It looks like I contaminated the fuel system on my F-350 (460 MFI). I just bought the truck and like an idiot, I forgot to ask the previous owner about the functionality of both gas tanks. He was using the front tank, but the back tank was empty. I filled the rear tank slowly checking for leaks. No leaks, pump worked, I was happy. It worked fine until that tank emptied out. Started losing power, then developed a miss which I diagnosed to a bad injector. Replaced the fuel filter and the bad injector, but now the truck is pretty gutless.

I'm going to run a few tanks of gas w/injector cleaner through it, but if it doesn't improve I guess I'm going to have to replace all the other injectors too. If I have to do that, I'll have to find a way to flush the whole fuel system since I don't want to ruin a bunch of new injectors too. What's the proper way to flush it? Also, do I need to drop that rear tank to clean it out or replace it?
 
Check fuel pressure on it and also check the fuel pressure reg. I had a issue with the one on my 88 F350 with a 460 but mine was stuck closed . Now it has been awhile since i had a 460 but i am thinking that the fuel pressure should be around 38 i could be wrong on this but i am sure that someone will remember .
