Clutch axle seal

I have a 94 Ford Escort 4 door wagen. Last week, I had it in the shop for clutch replacement b/c the clutch burnt out. Later, I smelled rubber-burning smell so that I took to Ford dealer to get second opinion. They said it was possible that when they installed the clutch, they had grease on it. They also said the axle seal was leaking & needed to be fixed. So they did the axle seal job. Then I got my car back, now I hear the click noises whenever I press the clutch pedal. Also, I feel the resistance when I press the pedal half way so that I had to press harder. That was when the noises came from. I took to the shop that fixed the clutch, they said they did not hear anything. They want me to test drive tomorrow with them. Now my question is, what could possible cause that? Also was it possible that Ford messed up when they fixed the axle seal? They insisted that it was impossible. But I don't know what to believe now. Thanks for anybody who can give me any advices.
